I am missing fish and I have no idea where they are going?

The fish probably did eat them but you'll just have to watch or set up a camera or something... Or it might be that the filter might have sucked them up possible, but probably not. If you put carnivores fish in with other fish sometimes will eat the smaller fish either because territory, dominance, or mates:->
